I'm installing the window rubber and the rubber is not lining up where it changes from the front window to the rear window. I'm I supposed to start here and work forwards?
I'm using KY jelly to help get it in.
And tips??

You start at this point and work your way out. The ends of the seal may have to be "cut to fit". Especially on the front end where it meets the top of the door seal. No lubrication should be necessary. You use a plastic tool to push in the rubber lips into the chrome rail.

How low should it be below the chrome trim at the front? (see photo).
Any advice on the glue for the window runner?
I assume it is the same as the door seal?

Yes, you can use the same glue I mentioned on your other post for the window run felt.
There is no standard length to cut the seal where it meets the door seal. These cars were hand built, and each car was different. You simply have to "cut to fit", and to a point to where the door seal presses up against the roof rail seal at an angle when the door is closed. Use your old seal for a reference as to what angle and direction to cut it at. This is the very last thing you'll do. Don't do it before you put things back together.
