Hi, looks like my windshield rubber seal may be leaking. When looking for a replacement I have seen many cautionary tales about of using non MB genuine parts without mentioning suppliers names.
I have seen this one http://www.ebay.com/itm/Mercedes-w108-w116-SEDAN-Front-Windshield-Seal-BILSTEIN-rubber-weatherstrip-/351461357516?hash=item51d4bab7cc&vxp=mtr on ebay and wondered whether a bilstein one should be ok?

I wouldn't. This job is a pain and the bright trim makes it worse. If your seal is too long or too short you do not know until it is too late. Alignment of the bright trim in the seal is very important and can get bent up in the process if not done correctly. I just did mine. So if the seal is wrong, all kind of bad things can happen.
One tip: If you are using a new bright trim, fit it to the opening first to make sure it wasn't contorted during shipping. Ask me how I know!
So given the fact that there are others that have used a Non-MB seal and it didn't work, I would say use the MB part.

I don't think there is one recommendation on this Forum in the last Ten years that suggests to use other then MB OEM glass rubbers. To do otherwise is not a good idea.

I bought an aftermarket windshield seal for a W111 220seb coupe. It is useless.
I bought another seal from MB and it was perfect.
